Another day, more bachelor internship presentations, and cake!

So, today we  see more student presentations. Lots of talks about SNPs (which are not related to our PhD unfortunately); these BSc students are on their way to becoming MSc students. Two of the talks are related to obesity, a growing epidemic. However, the reasons why certain people become obese, can be caused by small changes in genes (among others, off course).

Also, an important Adverse Outcome Pathway(AOP) Telcon took place this morning, in which we proposed an AOP-development strategy. The discussion was very fruitful and the partners of EU-ToxRisk were very positive about the strategy proposal. Soon we will kick off the AOP development, in which BiGCaT will have a supervising and organizing role in the process.

On the sidenote, our colleague made a delicious blackberry cheescake. F is famous for her cakes, so we were lucky that we could grab the last couple of slices. We hope that the cake will be digested in a metabolically sound way, not stored as fat-cells, so we are not participating in the obesity epidemic.

Biomarkers of Diseases

Since November, six students of three different faculties ('Faculty of Psychology and Neuroscience', 'Department of Data Science and Knowledge Engineering' and the 'Faculty of Law') are aiding me in digitising biomarker information related to inherited metabolic diseases. They are working on this project as an extracurricular activity, called Honours+ . What we want to do, is the following: 1. Add the biological pathways related to these diseases to WikiPathway (example see this pathway on Neurotransmitter Diseases ). 2. Add information on biomarkers to a .ttl file on Github (which we can use to transform our data to an RDF-structured database). 3. Perform queries on digitised biomarker info; perhaps we could do a federated SPARQL query with Wikidata, to find literature? Or find out is similar biomarkers are measured for different diseases? Validate the OMIM-links with proteins/genes we can pull out of BridgeDb ? etc. Ideas and thoughts are welcome! And

Ten simple rules on how to mingle at a scientific conference (featuring BioSb, ICCS 2018 and MacsBio Science Day.

Introduction: Since I just attended two conferences in May (and one the first day of June), I wanted to write something up about my experiences there. However, all my last blogs where related to science, and I don’t want to repeat myself over and over (#openscience). So, I thought it would be nice to tell you about how I try to get to know new people at a conference (a.k.a. mingling, networking etc.). I’m not claiming to be an expert on this topic, but I always like to meet new people and chat about anything that pops to mind (which can be a whole lot of stuff not related to science). And since I really like the 10 simple rules articles from PLoS (check out this link how to write on yourself [1]), I will construct my text in this format. So, here we go! RULE 1: Be yourself. The best thing about being at a scientific conference is that you are surrounded with likeminded people. Nice to be noticed!

A few weeks back, I got an account for PubMed Commons ; which can be used to add comments to articles listed in the PubMed database. I used my account to connect pathways created in Pathvisio and available in WikiPathways with the articles from which the pathways originated (for examples see " the mevalonate arm of cholesterol biosynthesis pathway " or a more specific part of this pathway extended with drugs, working as inhibitors for several proteins ).  When you click on the reference links below the pathways (under Bibliography in WikiPathways), you will go directly to the PubMed database (where the comments are listed under the abstract of the article), such as the example article used for the drug inhibitors for the cholesterol pathway. By linking the original articles to their machine readable counterpart (at least for the pathway figures), other researchers which are interested in the article can directly see if the pathway mentioned is available for data analysis.
